They had a servicepack for the desktop 3.6 to synchronize with R6.x but it was pulled. Here's a workaround from rim to use intellisync with R6/6.5 and the blackberry desktop 3.6.
This will allow you to select the R5 translator with R6 installed.
1) Ensure Lotus Notes 6 is closed.
2. On your computer do a search for nstrings.dll, this file will be found in
the Lotus Notes 6 directory, please rename nstrings.dll to nstrings.old
3) Copy a Lotus Notes 5 nstrings.dll to the Lotus Notes 6 location of
nstrings.dll.
4) Open the BlackBerry Desktop Manager - Intellisync - Configure PIM and
select the Lotus Notes R5 Translator
5) Close the BlackBerry Desktop Manager, rename the R6 nstrings.old to
nstrings.dll (obviously delete the .dll before renaming)
6) This will allow you to sync with Lotus Notes 6.
